Ghidorah enters the fray shortly thereafter and engages Rodan in combat. Using his numerous heads, Ghidorah obtains the upper hand (or claw) in the fight against Rodan. Godzilla returns for a second series of attacks before he can proceed. Godzilla manages to rip Rodan's left head off in the rematch. Rodan reappears and assaults Mothra, almost tearing her head off until she outsmarts him and brings him down by jabbing her stinger into his shoulder. Ghidorah has now crippled Godzilla, and Mothra walks by her friend’s side. She rises toward Ghidorah, but the beast shoots his lightning and vaporizes her, and her essence covers Godzilla to rejuvenate him.

In a fury, Godzilla rises to resume fighting his foe. Meanwhile, the humans want to get the heck out of Boston, but Emma believes she must redeem herself for what she began. She refuses to board the plane out of town, even though Mark and Madison beg her to. She steals a van and uses the Orca to entice Ghidorah. He blasts her, only knocking her out of the van, but buying Godzilla time to build his nuclear pulse. “Long live the king,” Emma says before she dies. Skyscrapers melt and everything else catches fire. Finally, Big G sends a tremendous blast toward Ghidorah, first to singe off his wings and then to take out his two side heads. It appears Ghidorah's head emerges from the smoke after one more blast... Except it's in Godzilla's mouth, and he kills it.

Soon, the other Titans will arrive in what is left of Boston. Even Rodan is bowing down to Godzilla, because he is bigger than everyone else. Mark, Madison, and the rest of Monarch are in awe of what is going on in the background. Godzilla then lets out a roar of victory.

A group of eco-terrorists, led by Alan Jonah, kidnap Dr. Emma Russell and her daughter Madison to try to wake up King Ghidorah with a device called The Orca, which emits frequencies that Titans can use to communicate with each other. Jonah sees the Orca's abilities in action when Emma uses it to tame a new-born Mothra.

The military attacks Godzilla with a bomb. He is recovering underground, but Monarch knows that a nuclear would speed up the healing process. Dr. Serizawa willingly descends to assist Godzilla regain his strength.

Jonah and Emma part up as she realizes the damage she's done to the Titans and heads into Boston to find Madison. As a result, Godzilla and Mothra face up against Ghidorah and Rodan in an all-out war. After defeating Rodan, Mothra sacrifices herself to Ghidorah, enabling her essence to be absorbed by Godzilla, allowing him to regain his strength. Emma sacrifices herself in order to draw Ghidorah away from Godzilla with the Orca. Using the nuclear pulse from the nuke, Godzilla is able to fully destroy Ghidorah. The rest of the Titans follow suit and bow before Godzilla, who has become the helm of the group.
